The station is located on the Effretikon to Hinwil railway line, within fare zone 135 of the Zürcher Verkehrsverbund. Pfäffikon ZH railway station is situated 420 metres northeast of Pfäffikersee.

Pfäffikersee is a lake in the canton of Zürich, Switzerland, near the town of Pfäffikon. It is 2.5 km long and 1.3 km wide at the middle. The lake was created in the last ice age when a moraine blocked off the ability for the lake to empty north towards Winterthur.

Besides the village of Seegräben itself, the municipality also includes the settlements of Aathal, Aathal-Seegräben, Aretshalden, Ottenhausen, Sack and Wagenburg. Seegräben is situated 2½ km south of Pfäffikersee.

The village occupies a gently shelving terrace on the eastern shore of Pfäffikersee at about 567 m above sea level, approximately 2 km southwest of Pfäffikon and 25 km from central Zurich. Auslikon is situated 3 km southeast of Pfäffikersee.
